I just saw the film a few hours ago, so sorry if this has been suggested before.
What if during his fight with Mace Windu in his apartment Palpatine screams, "ULTIMATE POWER!!!!!!!!!!!11111111111", has a, er, heart palpitation, and dies along with Windu?
I suppose then the remnants of the Jedi Council will just regroup and take over the government, along with any of the Senate who are not corrupted. Coalition gov't, massive ceasefire, and general sweeping up of things. I also think Anakin would be too shocked at this stage by the deaths of both Jedi and Sith masters, and Obi-Wan would be able to console him and get him back on the right path.
But what if there's another twist: What if Palpatine automatically activates Order 66 the moment the masters enter his home? With both the leadership of the Separatists, the Republic, and Palpatine dead, what happens?

I suppose people like Bail Organa, Mon Mothma, Garm Bel Iblis, the Kuati Senator, Amidala, etc. will take control of the Senate still, Jedi or no, and proceed to bring...er...Order and Justice to the Galaxy! [assuming order 66 only covers killing Jedi, and not ignoring subsequent orders from the Senate and Republic non-clone/non-Jedi Military]

The Clone leaders seemed to have a pretty good idea who they were focusing on to purge. Otherwise, softies like Organa would have been thrown into the fire. Well, there are Republic generals who are not Jedi after all - Jan Dodonna, for example, and Republic warships are not all clone commanded - i.e. Loth Needa's battlegroup, the warships under Palleon, the powerful sector fleets of Corellia and Kuat, and presumably Chandrillia;all are key core world sectors with loyalist but not "corrupted" senators.
Between the three of them and the other senators in the comittee of 2000 (Organa, Mothma, Bel Iblis) they should be able to form an emergancy "junta" to restore order to the Republic and finish of the CIS, whose worlds are already under seige anyway.
Sure, the republic is still a rotten ediface about to crumble, and it will take a long time for Obi-Wan and Yoda to restore the Jedi, but there are still Jedi who would have evaded the initial order 66 and now no longer need to worry about being hunted by Inquisitors, and the CIS just showed what happens to worlds who try to seceede, so I don't think the republic will crumble just yet.
edit: Well, get rid of those senators as well then it all goes to hell in a handbasket, at least outside the core. I doubt the core worlds would be much affected one way or another.
