Either Serenno (Dooku's home world) or there was no CIS capital (aka the "capital" was where the Ruling council was)

The CIS had a mobile capital. There was no specific world chosen as the seat of the government, because it would have been an easy target for the Republic to hit. Instead, the chose to keep moving the Separatist Council from secret base to secret base. Throughout the course of the war, many worlds served as the temporary capital of the CIS, including Geonosis, Raxus Prime, Ord Janon, Utapau, and Mustafar.

The commercial headquarters of the Confederacy's constituent trade guilds -- Metalorn (Techno Union), Neimoidia (Trade Federation), Castell (Commerce Guild), Muunilinst (IBC), and Koorivar (Corporate Alliance) -- could all be considered "capitals". The entities comprising the CIS were run from those worlds, but the Council itself was always mobile and rarely assembled together.
