This has been bugging me for a couple of months now.
Is there any way to make PuTTY save my colour settings? I use it to get into my irssi session in the university, and every time I open it I have to change it to my prefered scheme (green text).

You have to change the colours, then save your session again.
So, after you load your session (don't immediately connect), scroll down to the Window section of the putty configuration window, change all your colour settings, then go back to the Session category and save it again.
putty USED to store it's configuration settings in a text file, but it's been moved into the registry. There's a way to dig out the relevant entries, but I've forgotten how off the top of my head.
